oliverpoolandMathieu Fenniak b1b47e64d7 fix(doctor): ensure the doctor runs with the same settings.AppPath as Forgejo (#12901)
Attempt to address #11705 and #11028.

The docker container runs gitea by default: https://codeberg.org/forgejo/forgejo/src/commit/1d1215108681790f3333a19cf2b03a03b5df48ae/docker/root/etc/s6/gitea/run

Whereas a user might run `forgejo doctor ...` (which is symlinked to gitea).

So the doctor expects a different value for the authorized_keys command.

This fix does the opposite of syncAppConfForGit: it fetches the `AppPath` from the database to ensure it is the same as forgejo:

### Testing

1. Make a symlink called `forgejo`, pointing to gitea `ln -s gitea forgejo`
2. Run `./gitea` and add a ssh key to a user
3. Stop `./gitea`
4. Run `./forgejo doctor check --run authorized-keys`

Without this fix, the last command should fail.
With the fix, the last command should succeed and print:

Upgrade Forgejo to our forked [xorm v1.4.0](https://code.forgejo.org/xorm/xorm/compare/v1.3.9-forgejo.12...v1.4.0), which is now named `code.forgejo.org/xorm/xorm` to reflect the current expectation that it is a permanent fork.  A small number of API changes were made recently in https://code.forgejo.org/xorm/xorm/issues/120 which are accounted for in this PR, in addition to the module rename.

Antonin DelpeuchandGusted 0a57672544 feat: serve downsized versions of avatars (#11242)
Fixes #2325.

This introduces a way to download downsized versions of the user and repository avatars:
* `/avatars/123abcd` still serves the full-size avatar
* `/avatars/123abcd?size=64` serves it at size 64x64 px

Those downsized versions are computed on demand when requested for the first time and cached. The caching is done in a storage location configurable in the instance settings, just like the storage locations for the full-sized avatars are. The sizes of the downsized images are restricted to a fixed set of sizes, so that the cache doesn't grow too big. The caching and resizing logic is exposed in a way that could potentially be reused for other types of images (such as user uploads in issue discussions).

Luckily, the Go templates already specify in many places which size those avatars should be rendered, even if this information was only used for external avatar providers (such as Gravatar) until now.

The range of sizes requested by the HTML templates is rather wide: the table below lists all the sizes I could find, and the corresponding size served by the backend with the logic I implemented. The scaling factor of 2 was already used for requesting resized external avatars, and likely exists to make sure that users with display scaling enabled get a sharper picture.

GustedandGusted c07ea09050 fix: cleanup data before migration retry (#12370)
In the case you hit some API error (Github ratelimit was often a problem) or the instance restarted in the middle of your migration, you would be left with data on the disk and/or database. Upon retrying the migration the migration code would (rightfully) fail because it's trying to migrate stuff that already exists.

This was hit so often on Codeberg it was better to force people to delete and start whole migration process again: https://codeberg.org/Codeberg-Infrastructure/forgejo/commit/28ee60c91f237268aa526086d0cce7a8f5380a9b

Delete the repository data before retrying to solve this.

The merge base doctor check & fix was broken and could introduce irreversible "fixes" to wrong merge bases for PRs using the `fast-forward` and `rebase-and-merge` strategies.

The mergebase fix was originally introduced in a migration [0] to fix an existing issue [1] in the merge code in 2020.
Later added as a doctor command without explanation [2].

We decided to remove this check, as there is no apparent reason for it to still be necessary or any PR merge base state being out of sync with the current implementation.
It does more harm to keep the code in and there is no way to fix `fast-forward` and `rebase-and-merge` PRs, due to their merge implementation.

`fast-forward`: The git state inherently cannot reconstruct a merge base in this scenario by design.
`rebase-and-merge`: Is rebased on a temporary repository clone and thus might receive a different merge base, depending on how far the target branch is ahead.

mfenniak 99dd35d3e4 feat: ensure only expected ssh public keys are in authorized_keys file (#10010)
A security vulnerability that was fixed in #9840 had the potential to corrupt the `authorized_keys` file that Forgejo is managing to allow ssh access.  In the event that it was corrupted, the existing behaviour of Forgejo is to maintain the contents that it finds in the `authorized_keys` file, potentially making an exploit of a Forgejo server persistent despite attempts to rewrite the key file.

This feature adds a new layer of security resiliency in order to prevent persistent ssh key corruption.  When Forgejo starts up, if relevant, Forgejo will read the `authorized_keys` file and validate the file's contents.  If any keys are found in the file that are not expected, then Forgejo will terminate its startup in order to signal to the server administrator that a critical security risk is present that must be addressed:

As noted in the log message, the server administrator can address this problem in one of two ways:
- If they delete the file that contains the unexpected keys, Forgejo will regenerate it containing only the expected keys from the Forgejo database.
- If they would like to run their server with ssh keys that are not managed by Forgejo (for example, if they're reusing a `git` ssh user that is accessed through `git@server` and does not invoke Forgejo's ssh handlers), then they can disable the new security check by setting `[server].SSH_ALLOW_UNEXPECTED_AUTHORIZED_KEYS = true` in their `app.ini`.

**This is a breaking change**: the default behaviour is to be restrictive in the contents of `authorized_keys` in order to ensure that server administrators with unexpected keys in `authorized_keys` are aware of those keys.

If `SSH_ALLOW_UNEXPECTED_AUTHORIZED_KEYS=false`, then the behaviour when Forgejo rewrites the `authorized_keys` file is changed to not maintain any unexpected keys in the file.  If the value is `true`, then the old behaviour is retained.

The `doctor check` subcommand is updated to use the new validity routines:

Mathieu FenniakandEarl Warren 187ad99f3c feat: add foreign keys to stopwatch & tracked_time tables (#9373)
Adds four foreign keys:
- stopwatch -- issue_id -> issue, user_id -> user
- tracked_time -- issue_id -> issue, user_id -> user

The majority of work encompassed in this PR is updating testing and support infrastructure to support foreign keys:
- `models/db/foreign_keys.go` adds new capabilities to sort registered tables into the right insertion order to avoid violating foreign keys
- `RecreateTables`, used by migration testing and the `doctor recreate-table` CLI, has been updated to support tables with foreign keys; new restrictions require that FK-related tables be rebuilt at the same time
- test fixture data is inserted in foreign-key order, and deleted in the reverse

An upgrade to xorm v1.3.9-forgejo.2 is incorporated in this PR, as two unexpected behaviors in the foreign key schema management were discovered during development of the updated `RecreateTables` routine.

Work in this PR is laid out to be reviewed easier commit-by-commit.

Resolves #7207

Add new configuration to make XORM work with a main and replicas database instances. The follow configuration parameters were added:

- `HOST_PRIMARY`
- `HOST_REPLICAS`
- `LOAD_BALANCE_POLICY`. Options:
    - `"WeightRandom"` -> `xorm.WeightRandomPolicy`
    - `"WeightRoundRobin`  -> `WeightRoundRobinPolicy`
    - `"LeastCon"` -> `LeastConnPolicy`
    - `"RoundRobin"` -> `xorm.RoundRobinPolicy()`
    - default: `xorm.RandomPolicy()`
- `LOAD_BALANCE_WEIGHTS`

GustedandGusted 46e60ce966 fix: load settings for valid user and email check (#6674)
- The doctor commands to check the validity of existing usernames and
email addresses depend on functionality that have configurable behavior
depending on the values of the `[service]` settings, so load them when
running the doctor command.
- Resolves #6664
- No unit test due to the architecture of doctor commands.

# Testing

1. Set `[service].ALLOW_DOTS_IN_USERNAMES = true`.
2. Create a user that contains a dot in their username.
3. Run the `check-user-name` doctor command and verify there's no error reported.

If a row in the two_factor table references a non existent user, it may contain a secret that has an invalid format. Such an orphaned row is never used and should be removed.

Improve the error message to suggest using the doctor to remove it.

GustedandEarl Warren 1ce33aa38d fix: extend forgejo_auth_token table
- Add a `purpose` column, this allows the `forgejo_auth_token` table to
be used by other parts of Forgejo, while still enjoying the
no-compromise architecture.
- Remove the 'roll your own crypto' time limited code functions and
migrate them to the `forgejo_auth_token` table. This migration ensures
generated codes can only be used for their purpose and ensure they are
invalidated after their usage by deleting it from the database, this
also should help making auditing of the security code easier, as we're
no longer trying to stuff a lot of data into a HMAC construction.
-Helper functions are rewritten to ensure a safe-by-design approach to
these tokens.
- Add the `forgejo_auth_token` to dbconsistency doctor and add it to the
`deleteUser` function.
- TODO: Add cron job to delete expired authorization tokens.
- Unit and integration tests added.

Gusted 9de9034400 [BUG] Don't allow owner team with incorrect unit access
- On editting a team, only update the units if the team isn't the
'Owners' team. Otherwise the 'Owners' team end up having all of their
unit access modes set to 'None'; because the request form doesn't send
over any units, as it's simply not shown in the UI.
- Adds a database inconstency check and fix for the case where the
'Owners' team is affected by this bug.

Gusted 6af8f3a3f2 [BUG] Don't remove builtin OAuth2 applications
- When the database consistency is being run it would check for any
OAuth2 applications that don't have an existing user. However there are
few special OAuth2 applications that don't have an user set, because
they are global applications.
- This was not taken into account by the database consistency checker
and were removed if the database consistency check was being run with
autofix enabled.
- Take into account to ignore these global OAuth2 applications when
running the database consistency check.

Gusted 7ffa7f5bce Refactor LFS GC functions
- Remove options that currently aren't set
on `GarbageCollectLFSMetaObjectsOptions` and
`IterateLFSMetaObjectsForRepoOptions`.
- Simplify `IterateRepositoryIDsWithLFSMetaObjects` and
`IterateLFSMetaObjectsForRepo`.
- `IterateLFSMetaObjectsForRepo` was previously able to get in a
loop (`gc-lfs` doctor check was able to reproduce this) because the code
expected that the records would be updated to not match the SQL query,
but that wasn't the case. Simply enforce that only records higher than
the latest `id` from the previous iteration are allowed.
- For `gc-lfs` doctor check this was because `UpdatedLessRecentlyThan`
option was not set, which caused that records just marked as active in
the iteration weren't being filtered.
- Add unit tests
- Most likely a regression from 2cc3a6381c.
- The bug with `gc-lfs` was found on Codeberg.

Gergely NagyandEarl Warren ff00749191 [GITEA] new doctor check: fix-push-mirrors-without-git-remote (#1853)
This adds a new `doctor` check: `fix-push-mirrors-without-git-remote`. The new check looks for push mirrors that do not have their remotes configured in git. If automatic fixing is enabled, it will remove these push mirrors from the database.

The check is not run by default, and thus, must be invoked manually. It should be usable in a half-migrated state, too, and as such, fixes #1800.

5f82ead13c Simplify how git repositories are opened (#28937)
## Purpose
This is a refactor toward building an abstraction over managing git
repositories.
Afterwards, it does not matter anymore if they are stored on the local
disk or somewhere remote.

## What this PR changes
We used `git.OpenRepository` everywhere previously.
Now, we should split them into two distinct functions:

Firstly, there are temporary repositories which do not change:

```go
git.OpenRepository(ctx, diskPath)
```

Gitea managed repositories having a record in the database in the
`repository` table are moved into the new package `gitrepo`:

```go
gitrepo.OpenRepository(ctx, repo_model.Repo)
```

Why is `repo_model.Repository` the second parameter instead of file
path?
Because then we can easily adapt our repository storage strategy.
The repositories can be stored locally, however, they could just as well
be stored on a remote server.

## Further changes in other PRs
- A Git Command wrapper on package `gitrepo` could be created. i.e.
`NewCommand(ctx, repo_model.Repository, commands...)`. `git.RunOpts{Dir:
repo.RepoPath()}`, the directory should be empty before invoking this
method and it can be filled in the function only. #28940
- Remove the `RepoPath()`/`WikiPath()` functions to reduce the
possibility of mistakes.
